My high school says that I have to mail them off myself, so I got copies of my transcript made. Is mailing a stamped envelope to the office of admissions the only thing I need to do? And, will it make any difference if I mail them before I submit the rest of my application, since I'm still waiting to get the fee waivers? This is news to me. When I went to college they would not accept transcripts unless they were mailed by you high school.
Yes you can send application without transcripts and vice versa.
I just don't think a university will accept your transcripts if you mail them yourself.
